Ring closure changes the experiment, not just the shape

Macrocyclization can constrain conformation and alter polarity, solubility, protease stability, and membrane passage. A result from PAMPA, Caco-2, a cell-entry assay, or an animal study answers a different question. Discovery records should name the assay, exposure period, compound series, concentration, and whether intact material was confirmed.

Findings with units and sample scope

Li and colleagues (2023) assembled CycPeptMPDB from 7,334 cyclic peptides reported across 45 publications and 2 pharmaceutical patents. That is a large evidence map, but it is a literature-derived collection rather than a randomized sample; publication and assay-selection bias remain possible.

In a 2023 study of model macrocycles, a thioether-bipyridyl closure produced a cell-permeability CP50 of 200 nM, reported as 40 fold better than the matched ordinary thioether macrocycle. The comparison is within that model series and assay, so it supports a design hypothesis rather than a universal multiplier. A separate 2023 study found that replacing an amide with a thioamide improved permeability and oral bioavailability in rats; its result was an animal exposure finding, not a human bioavailability estimate. The size and sequence of the macrocycle remained decisive.

Research-team implications

Compound registries should preserve exact sequence, closure chemistry, stereochemistry, assay platform, concentration range, replicate count, and analytical identity. Chemistry, cell biology, DMPK, and analytical scientists own interpretation; support staff can protect sample maps and data lineage.

Evidence limits

CP50 and permeability values are assay-specific and cannot be substituted for human exposure. The cited results cover selected series and literature records, not every peptide scaffold. ICH quality guidance helps frame identity and impurity work but does not predict permeability.

PAMPA, Caco-2, cell association, cytosolic localization, and animal exposure are not interchangeable endpoints.
